The tie was all-but decided after the first leg, and a brace from Andre Silva ensured a comfortable passage for the German side after Salzburg had twice taken the lead through Andreas Ulmer and Jerome Onguene.
The match had been due to be played on Thursday (Friday AEDT) but was put back a day due to strong winds.
Frankfurt will take on Swiss side Basel in the next round.
